Quick question.
My wife heard the expression "black bagged" or "bagged" at work the other day in relation to an employye.
Can anyone enlighten us as to what this means, assume it's not good.

I presume it means they disappeared - that is to say they were (virtually?) marched off and then quickly disappeared from all official documentation?
Many years ago I managed our organisational websites and it had all our profiles on there.
I was in my office and the CEO rang me at 4.45pm - I wondered what I had done...
"Alan I understand that you have access to the website?"
"Yes John that is correct..."
"Alan make Steve Smith disappear by 5pm"
"Yes John".
It means his services have been dispensed with & he's been issued with a black bag to enable him to remove his personal items from the premises.

Some private clubs or organisations have an anonymous method for members to vote upon a prospective member being either accepted or refused.
Each member is given 2 balls, one black and one white. The members are then invited to deposit either the white one or black one in a bag. White shows acceptance, black shows not. The balls are then tipped out of the bag and dependent upon the specific rules, the prospective member is either accepted or not.

In Liverpool we used to say a gentleman had been bin-bagged when his wife/girlfriend had thrown him out, on account of him returning to said house to find his clobber and other sundries in black bin bags on the pavement.
I actually witnessed this on a number of occassions.

did he/she work in financial services? It's not uncommon for employees to get "bagged" or "canned" in this industry
I'd guess "black bagged" or "bagged" would mean binned/sacked.
