I'm looking for recommendations for good quality watch boxes for housing single watches while stored in a safe. These need to be not too large for obvious reasons but also allow the watches to be stored without risk of damage. Thanks in advance.

For a low-rent but entirely suitable solution, these are great. Might not be good enough for someone who keeps watches in a safe but an excellent, cheap option.

I'm a big fan of the Tissot service cases. Can sit in a safe, safe deposit box or backpack very easy.

I've just bought a couple of these for storing watches in the safe. They're nice and compact and pretty well made. I'm happy with a watch roll for watches on normal straps with a buckle, but I prefer to have something with a cushion for storing watches that have a bracelet or deployant to avoid scratches.
Depends where your safe is. If its in a dark and unheated location then cold and dampness may become a risk to your watch.
How about inside a zip-lock bag/sleeve along with silica gel sachets? Prevents scratches also.

Removable foam inserts prevent any movement, and they come in single, double or triple configuration. A big improvement over Casebudi.
There are generic pelican cases for about a fiver each that are excellent quality

Following on from the watch roll thread, I investigated options for my larger watches, especially those like the MM300 and MM200 which do not like to lie flat when on the bracelet. I've used the older style zip up watch boxes which Eddie used to ship his watches, which are great, apart from the above mentioned.
Matthew's description sounded just what I needed and so I ordered a test one Watchpod from Amazon, specifically for the MM300. I'm delighted with it, since it fits so well, the upper and lower cushions protect it snugly inside the rigid nylon case. I was so pleased with it, I've ordered another for the MM200.

Got to keep an eye on the seller you're buying off on Amazon, annoying how they mix the reviews together. ImportsDirect are the current default seller and they have explicitly confirmed in the Q&A that all their WatchPods come with foam inserts.
Always found the pod style ones posted quite effective for lighter duty storing.
